Perhaps the sites despawned and the beacon hasn't been removed from the database yet so you are seeing some kind of ghost beacon where a site used to be. Or it could be that some sites aren't despawning as fast as they should after someone left. ...

You can't have that many useful drone folders. Just rename them with a number in the slot that you want them in. So if you wanted something like medium, small, large...then do this 1-Medium 2-Small 3-Large
